The cool thing about adding in New Pokemon means the surfing won't be Tentacool and Wingull only. Besides more Water types what Gen 4-6 Pokemon should we add?
I say the Yamask line and the Golett line for the desert.

I say the Yamask line and the Golett line for the desert. While we're on the topic of desert, I think Sandile and Hippopotas are obvious choices. Besides just surfing Pokemon, we should also get more diving Pokemon to flesh that out better: how about Clauncher and Skrelp?

For the desert, I say that since it's a desert the dunes shifted and a pyramid was discovered. Inside this pyramid there's a whole lot of trainers and new pokemon, maybe with an unknown ruin area. But at the center/bottom/top or whatever of the pyramid (inside) is a chamber which can be opened with the three golems to battle regigigas. And maybe instead of in the pyramid, like the mirage temple there's a second temple in the top right corner of the map that holds unkown and can be used to house arceus or something.

Why don't we just make every water Pokemon available in some way when surfing? (with obvious exceptions, such as Vaporeon, starters, and legendaries. I agree 100% with this. Variety while surfing (please, not fishing, leave fishing for one or two exceptions) will improve water routes a lot. All the water Pokemon being available would be glorious.

Variety while surfing (please, not fishing, leave fishing for one or two exceptions) will improve water routes a lot. All the water Pokemon being available would be glorious. I just actually stated this in the /vp/ thread, but it's worth mentioning here too. There's a lot of potential for bad execution when changing encounters. Let me just say it right now: if you add too much variety, it's going to be a pain in the ass to fill the dex, because you're going to have to GO to those water routes searching for whatever rare 'mon you don't have. So my suggestion is to add 3 different 'mons to the encounter list for each water route. That will add enough variety without triggering the rage of every completionist that plays the game. To contribute to the other question posed by OP, I'm definitely in favor of the Mandibuzz line and Gliscor line being in the desert too. They're very fitting to that area.

The solution may be making appearance rates not so tedious. Let's take an example: the Hoenn Route 125. The original rates are: Tentacool (60%), Wingull (35%) and Pelipper (5%). New rates could be: Tentacool (5%), Wingull (5%) and Pelipper (5%) because they are going to be in almost every route and therefore you will encounter them multiple times. This may apply to Tentacruel in other routes too. The rest goes for Water Pokemon A (25%), Water Pokemon B (20%), Water Pokemon C (20%) and Water Pokemon D (20%).
